Default water in fuel/ now im loosing fuel pressure? need help

I have a 2005 gmc 3500 sierra duramax. my neighbor switched from oil to gas and gave me 40 gallons. 10 went into my truck and 30 into my home oil tank. Well my truck died and my boiler shut off. I fix the boiler, pumped out 10 gallons of water.
I drained my tank in the truck completely. I installed a pump at where the fuel line connects into the fuel filter. i filled the truck up, I used fuel conditioner, and replaced the fuel filter. Truck ran for an hour. Then it started nocking and smoking black and white smoke. After driving for about 10 mins, the truck would only rev to 2k rpms. I kept draining the fuel filter then truck would run fine for 10mins and again only run at 2k rpms.
I drove the truck and burned about 1/2 a tank, i then refilled it. Truck runs alot better now but still alot of black smoke. Truck has a nock and pinging sound sometimes, then goes away. Now when the truck only revs to 2k rpms when i drain the fuel filter no water comes out. I just have to prime the filter and it will rev up again. there anything i can do without dropping the tank?

Diesel fuel also services as a lubricant. There may have still been enough moisture in your fuel to do in your new fuel pump. It sounds like it pumping, but not to it's full capacity.
